I have no idea what that means, eta: I guess drone was predicting that desmond was injecting animals with the red liquid that he injected himself with, in which case it would seem he was wrong.
It seems to me that this refers to the animals that were obviously present on the island and may have been exposed to some disease/experimental drug/something else. I think the quarantine sign that was on the hatch door has a larger meaning than just scaring Desmond pissless.

We actually don't know if the survivors will occupt the shelter or not. That was the original plan to escape the Others, but it may serve a different purpose now.
