I have only watched a couple of early episodes this year. I know that James got both magic immunity idols. So how did he get voted out and what happened to the idols once he was gone?

James had both idols, but he needed to 'use' one before the votes were read to nullify the votes against him. He thought (wrongly) that his tribemates would not vote aginst him, so when they did, it surprised him. Thus, he was eliminated without getting to use the special advantages that he had.

I assume that the idols will be out of play now - they were only good until the final 5 anyway, so although it would be possible to hide them again, the survivors only have one episode to find them, so I don't think it will happen.

At the F9 episode, Jeff told the winning team of James, JR, Todd and Amanda that they were getting the last clue to the immunity idol. No more clues would mean no more HII.
